You can merge courses in two ways. One method is to select courses and merge them into a new parent course.
Separation removes a child course from a merged set of courses. The course itself is not deleted, but becomes a distinct course. The course is no longer associated with the merged set, and contains no material from its former parent course. The separated course retains both its content and enrollments from the moment it was separated out.
Some instructors prefer to combine multiple course sites into a single merged Blackboard course. This allows them to post materials only once for all enrolled students to see, rather than posting to each separate course site. Use the Course Merge tool to do this. The Course Merge Tool copies the student enrollments from one or more "child" courses into a "parent" course. Course merge can be used to: 1 Merge enrollments of two or more sections of the same Enroll & Pay course that have the same department and catalog number. 2 Merge cross-listed courses that have different departments and catalog numbers.
Course Merge will combine the Grade Center listing for all the students. If you require separate Grade Centers do not use Course Merge. This may apply if you teach both undergraduate and graduate sections of a course and they are graded differently.

With no more information, i would be tempted to answer you to just backup your courses from your different Moodle sites, and restore them all on the same Moodle you want to keep, having a version at least the same as the greater of all different Moodle version used...
